Tax Return help please !

With the Child benefit for higher earners thing I need to fill in a tax return, I missed the date of the 5th of October to register as I thought I already was having been self employed a few years ago.
Anyway, I filled in the application and it said six to eight weeks for my UTR to arrive and the online filing deadline is 31st Jan 2014.
So if they sort out my UTR and its back in six weeks can I then fill in my Tax return with no penalty ? I have all the figures worked out for my income via my P60 and payslips.
They are only interested int he first three months of 2013, so three CB payments for three kids and then for my income between 50k and 60k, once pensions and cycle to work is taken off I am only just over by £600, plus £600 private medacal BIK, so 12 percent of £565 or £70 or so I will have to pay back.
So, if I am late what do they do, £100 plus the tax, no idea ?
