Good question, I'm trying to recollect. I have driven a Base manual and an S PDK back to back, and the other two variants, but not back to back that I can remember. There is definitely something in what you say, but remember that the 718 S makes about 180bhp at 3k rpm, and 350hp at 6.5k rpm. The 718 base makes about 160bhp at 3k rpm, and about 300bhp at 6.5k rpm. Both have about 90% increase in power from being in the right gear, but the S yields bigger dividends by my calculations. Not saying anything is wrong with PDK, in fact I think it's just brilliant, but the turbo engine is, at least for me, enjoyable with a manual 'box in a way the PDK version is not.

In terms of "no brainer" performance, PDK wins every time with any of the engines. I'd probably have gone with the manual 'box even if the NA6 had still been available, but PDK and sports chrono is ridiculously effective. I think I just want there to be mistakes, and for them to have been mine!
