new carpets - water ingress

Dear all,
I intend to change all the carpets which are a little tatty because of water leakage.
It seems that the water ingress comes from the rear arch before falling on the seat belt.
What do you recommend in order to waterproof the car ?
Is it better to buy a set of pre-cut carpets or not ?
To help the trimmer, I've also the following questions
1)How to remove the carpeted pannel of the door panel ?
2)How to remove the transmission tunnel ?
3)How to remove the rear section of the roof ?
4) which additional material have I to order (seals, velcro, foam...)for a good job.
Your advise would be precious since I am a newcomer.
